PSADT 4.1.0 DeployMode Auto is not working in Intune system context

I downloaded fresh template PSADT 4.1.0 with MSI zero config so I just did not fill the AppName info etc. and in moment of deployment via intune (as Required, per device) the default Auto deploymode is not working for me. It's not showing user notifications when the installation is started in system context. (of course I converted it to intunewin, I have a good requirement script and detectionMethod script as well) System context works if I use Invoke-AppDeployToolkit.exe -DeploymentType Install -DeployMode Silent (of course without notification) However the notification does not work in system context when I use Invoke-AppDeployToolkit.exe (it should start the script in AutoMode) or Invoke-AppDeployToolkit.exe -DeploymentType Install -DeployMode Interactive or Invoke-AppDeployToolkit.exe -DeploymentType Install -DeployMode Auto. These cases works if I create a new package in user context then the user notification works with deferals, deferdeadline but it will force installation probably only when user is logged in. As I understand the DeployMode Auto should work even if I will deploy the package in system context and it will recognize if user is logged in with active process (show user notification) or noone is logged in and the package will be installed/upgraded silently without user interaction. Please correct me if I am wrong. Btw. as a test device I am using W365 VDI, maybe it's reading the profile in a wrong way and it cannot recognize properly if someone is logged with active process(of the old software version). I did not test it on physical device yet but it's my observation.
